Hide AdThe first half was goalless although Tom Shaw hit the bar for Chester and saw another on-target shot saved by Magnus Norman.
In a match between two mediocre teams, it was an intelligent lob by Chester midfielder Evan Horwood that secured the three points for his side in the 67th minute.
Horwood collected a clearance from his keeper, saw keeper Norman well off his goalline and coolly lobbed the ball over him into the net for the winner.
In the National League North, top-of-the-table AFC Fylde romped to a 3-1 home win over Tamworth.
